Septoria leaf spot is a fungal disease that shows up as dozens of small dark spots on the lowest, oldest leaves of a tomato plant, and it moves slowly enough that a plant can carry a full harvest while still losing leaves to it. It is not blight, and it will not collapse the plant the way late blight can. Walk out and check the underside of a lower leaf for pinhead-sized black dots inside the spots. That detail is septoria’s calling card, and it is what separates it from everything else gardeners lump in as “blight.”
What you are looking at
Septoria leaf spot is a nuisance disease, not a plant killer. It moves slowly enough that most gardeners live with it for weeks before it costs any real yield, and a plant can keep producing tomatoes even as it drops leaves to the disease. The lesions start small, they start low, and they multiply rather than expand quickly, which is the opposite of how blight behaves.
Small dark spots on lower leaves

The first sign appears on the oldest leaves near the soil line, usually after the plant has set its first cluster of fruit. Each spot starts as a pinpoint, dark brown to black, roughly circular, rarely bigger than a pencil eraser. They show up by the dozen rather than as one or two isolated lesions, and that number is itself a clue. A leaf peppered with fifteen or twenty tiny spots is septoria’s signature, where other diseases tend to produce fewer, larger lesions.
Tan centers with black specks

Look closer at an older spot with a hand lens or a pair of reading glasses. The center fades from dark brown to a pale tan or gray, and inside that pale center sit tiny black dots, barely visible without magnification. Those dots are the fungus’s fruiting bodies, and they are diagnostic. No other common tomato leaf disease produces that tan-center, black-speckled look, so finding it settles the identification on the spot.

As lesions accumulate, the leaf yellows around them and eventually the whole leaf browns and drops. The disease climbs the plant from the bottom up over the course of the season, so a plant with bare lower stems and healthy green growth up top is typical, not alarming. Stems and fruit are rarely touched. If lesions show up on the fruit itself, you are looking at a different disease, not septoria.
What it is not
Three other tomato problems get confused with septoria almost every summer, and telling them apart determines whether you calmly strip a few leaves or start planning to pull the whole planting.
Early blight

Early blight also starts on lower leaves, but the lesions run bigger, often a half inch or more across, and they carry concentric rings like a target, ringed by a yellow halo. Septoria’s spots stay small and uniform without that ringed pattern. Early blight also produces fewer, larger spots per leaf rather than septoria’s dense scatter of pinpoints. Confusing the two rarely costs much, since the response, removing affected foliage and improving airflow, is similar for both.
Late blight

Late blight is the one that matters. It produces large, water-soaked, greasy-looking gray-green blotches rather than small dry spots, often starting on upper leaves as easily as lower ones, and on humid mornings a pale, almost white fuzzy mold shows up on the underside of the lesion. Late blight can collapse an entire planting within a week in the right weather, blackening stems as it goes, and it is the one tomato disease worth reporting to your state extension service, since it spreads on wind currents to neighboring gardens and farms. Treating late blight as if it were septoria, and just stripping a few leaves, costs the whole crop while the disease keeps moving.
Bacterial spot

Bacterial spot produces small lesions too, which is where the confusion starts, but they are angular rather than round, bounded by the leaf’s veins, and often greasy or water-soaked at the edges before drying out. It also marks the fruit with small raised, scabby spots, something septoria never does. Where it comes from and when it strikes
Septoria leaf spot is caused by the fungus Septoria lycopersici, and it survives winter on infected plant debris left in the garden, on volunteer tomato seedlings, and on a handful of related weeds such as horsenettle and jimsonweed. It does not persist well in bare soil once old tissue breaks down, which is why residue, not the soil itself, is the real reservoir from one season to the next.
How it spreads
Spores move mainly by splashing water. Rain or overhead irrigation hits an infected leaf or a piece of debris on the ground and throws spores a few inches to a few feet onto the lowest leaves, restarting the cycle from there. Wind-driven rain can carry it further, and tools, hands, and clothing brushing wet foliage move it too. Infected transplants bought from a nursery are another common entry point, since the disease can be present on young leaves before it’s obvious.
The fungus needs a film of water on the leaf surface to infect at all, so extended leaf wetness matters more than any single weather event. Warm, humid stretches with heavy dew, frequent light rain, or overhead watering that keeps foliage wet overnight give it the window it needs. Once temperatures climb into the range most tomato plants themselves prefer for growth, the fungus also grows fastest, so the plant’s best growing weather often overlaps with the disease’s best infection weather. Cool nights with heavy dew can matter just as much as a hot afternoon, since it’s the hours of wetness that count, not the temperature alone.
What to do about it now
Start by removing the worst leaves. Cut off any leaf with more than a few lesions, working from the bottom up, and drop them straight into a bag or bucket rather than the compost pile. Wash your hands and pruners between plants if you’re working several at once, since wet foliage spreads spores on contact.
Stop watering overhead
Switch to a soaker hose or drip line if you’re still watering with a sprinkler or hose-end nozzle. Water at the base of the plant, in the morning if possible, so any foliage that does get wet from dew or splash dries quickly rather than staying damp overnight. This single change does more to slow septoria than any spray.
Mulch and airflow
Lay down a few inches of straw, shredded leaves, or landscape fabric under the plants if you haven’t already. Mulch stops the rain-splash cycle that throws spores from soil and debris up onto the lowest leaves. Stake or cage plants so foliage isn’t sprawling on the ground, and thin out crowded inner growth so air moves through the canopy and leaves dry faster after rain.
When a fungicide helps
A fungicide labeled for septoria leaf spot, most commonly containing chlorothalonil or copper, can slow new infections if applied before the disease has climbed past the lower third of the plant. It will not reverse damage already done to a spotted leaf. Once septoria has worked its way up past the fruiting clusters on a heavily infected plant, spraying is mostly about protecting the foliage that remains for the rest of the season rather than saving what’s already lost.
The fruit itself is unaffected by septoria and is safe to eat, spots or no spots on the leaves. The real risk from a heavily defoliated plant is sunscald on exposed fruit and a shorter harvest window, not anything wrong with the tomatoes themselves.
Keeping it out next season
Septoria overwinters on debris, not primarily in the soil itself, so a two to three year rotation away from tomatoes and related nightshades, peppers, eggplant, potatoes, in that bed breaks the cycle far more reliably than any spray program. Skipping rotation because the bed is small or the tomatoes did fine last year is the most common reason gardeners see septoria return like clockwork.
Choose resistant cultivars
Resistance to septoria leaf spot specifically is less common on seed packets than resistance to fusarium or verticillium wilt, but it exists. ‘Iron Lady’, bred at Cornell and North Carolina State, is marketed with resistance to late blight, early blight, and septoria leaf spot together, a rare three-way combination worth looking for if septoria has been a recurring problem in your garden. Most other disease-resistance letter codes on a seed packet, like V, F, N, and T, refer to verticillium, fusarium, nematodes, and tobacco mosaic virus, not septoria, so read the fine print rather than assuming a resistant-sounding variety covers this particular disease.
Sanitation and spacing
- Clean stakes and cages with a diluted bleach solution or a hard spray at season’s end, since spores overwinter on wood and wire as readily as on plant debris.
- Space plants for airflow rather than maximum yield per square foot, and prune suckers to keep the canopy open.
- Reapply mulch fresh each spring rather than reusing old straw that may carry spores.
- Buy transplants from a source that inspects for leaf disease, or start your own seed, since infected nursery starts are a common way septoria arrives in a garden that never had it before.

Common questions
Does septoria leaf spot spread to peppers or eggplant?
Not usually. The fungus that causes septoria leaf spot, Septoria lycopersici, is fairly host-specific to tomato and a few related weeds. Peppers and eggplant growing nearby are not typical hosts, though it’s still worth keeping them out of the same rotation as tomatoes for other shared diseases.
Can I compost the leaves I strip off?
Only if your pile reliably reaches a sustained hot temperature, and most backyard piles don’t get there consistently. Bag and trash the affected foliage instead, or dispose of it where local rules allow, rather than gambling on a pile that might just preserve the spores through winter.
My plant only has a few spots on two or three leaves, do I need to do anything?
A handful of spots on the oldest leaves late in the season is common and not worth panicking over. Strip those specific leaves, switch to base watering if you haven’t already, and watch for new spots appearing higher up the plant before deciding you need a fungicide.
Can I save seed from a tomato that had septoria on its leaves?
