Why this matters
A tomato seed straight out of the fruit is coated in a gel that actually suppresses germination inside the fruit itself. That’s the plant’s own defense against seeds sprouting while still surrounded by wet pulp. If you skip the step that removes this coating, you can still plant the seed, but germination rates drop and timing gets uneven. Some seeds will come up fine, others will sit in the soil doing nothing, and you won’t know which is which until it’s too late to replant that season.
There’s also a disease angle. Fermentation isn’t just about the gel. It helps break down and reduce certain seed-borne pathogens that can hitch a ride on the seed coat and show up as trouble in next year’s seedlings. Skip fermentation or rush it, and you’re more likely to carry those problems forward. Done properly, this whole process is what lets you replant a variety you liked year after year without buying new seed, and it’s the only reliable way to keep an heirloom’s traits consistent from one season to the next.
When to do it
Timing here is about the fruit, not the calendar. You want a tomato that’s fully ripe, ideally one that’s gone a little past the point you’d want to eat it. The fruit should be soft, deeply colored for its variety, and starting to give easily under light pressure. An underripe tomato hasn’t finished developing viable seed, and pulling seed too early is one of the most common reasons home-saved seed fails to germinate the following year.

Pour off the floating debris and repeat this fill-and-pour a few times until the water runs mostly clear and what’s left at the bottom is clean seed. A fine mesh strainer makes this last stage much easier than trying to pick seeds out of a jar by hand.
Spread the rinsed seeds in a single layer on something that won’t stick to them once dry. A ceramic plate, a glass surface, or a fine mesh screen all work well. Avoid paper towels or coffee filters if you want to store seeds long-term. Seeds bond to the paper fibers as they dry and become nearly impossible to remove intact later. Set the plate somewhere with good airflow, out of direct sun, and stir or reposition the seeds daily so they don’t clump or stick to the surface or each other.
Store
Seeds are fully dry when they no longer feel cool or tacky to the touch and snap rather than bend if you try to fold one. This typically takes a week or more depending on your home’s humidity. Once dry, move them into a paper envelope or a small glass jar, label clearly with the variety name and the year, and store in a cool, dark, dry location. A basement drawer or a closet shelf works better than anywhere warm or damp.
What goes wrong

The failures that look like carefulness
The most common mistake is under-fermenting out of squeamishness. The smell and mold put people off, so they rinse the seeds early to “be safe.” That instinct is understandable but backwards. Under-fermented seed still carries the gel coat, and it either won’t germinate well or will germinate unevenly. The mold on top is not contamination of the seed; it’s a normal part of the process happening in the pulp above the seeds.
Over-fermenting is the opposite error and just as damaging. Leave the jar too long and the seeds themselves can start to sprout right there in the fermenting liquid, or the acidity gets high enough to weaken the seed coat. Both waste the batch.
Drying on the wrong surface is the mistake that looks like extra care. Some people line a plate with a paper towel thinking it’ll speed drying or keep seeds tidy. Instead the seeds fuse to the fibers, and prying them loose later tears the seed coat or leaves paper stuck to the seed, which invites mold in storage.
Skipping the float test is another quiet failure. Seeds that never got separated from hollow, non-viable ones look fine in the packet but produce a noticeably lower germination rate the following spring, and you won’t know why until seedlings fail to show.
